Theme files will not affect any of the WP included files, themes don’t affect the way your plugins work, it’s the other way around!
If Podpress is not working right, you need to find out why and fix it. I would start by deactivating all your plugins except Podpress and checking, if it still does not work, then contact the plugin author for possible fix.
Also, check your WP version for compatibility with the plugin.
